For my diploid organism I have the "hap1" and "hap2" assemblies from hifiasm. Could I use these as parents in order to apply HiC scaffolding to the hap assemblies rather than the primary assembly? I am thinking through how I can best use the HiC data and applying scaffolding to the "primary" assembly seems wrong in the same way that reducing a diploid genome to a single assembly seems wrong.

Any thoughts on this are appreciated.
