• "create value of index 1 and index 2 and append it to headers" in your first if statement- Are you creating a variable out of the sequences in the index records?
• "write read 2 entire record to correspondoinng index file" at what point are you writing the files and/or appending records to the files?
• Where are you implementing the counter to increase the file counts? Or are you counting in a different way?
• Where are you determining the quality scores and how are you determining if a file passes or fails the qual score?
• high level functions make sense to me 😄
