This is probably to be expected right?

$ brew doctor

Stashing returns Homebrew to a pristine state but can be undone
should you later need to do so for some reason.
    cd /opt/boxen/homebrew/Library && git stash && git clean -f
Warning: Your Homebrew is not installed to /usr/local
You can install Homebrew anywhere you want, but some brews may only build
correctly if you install in /usr/local. Sorry!

This is expected. We've been talking with Homebrew maintainers with the
goal of making this whole /usr/local thing less of a big deal according to
their system.
