Riose-QC uses comfortably and the visualization is comprehensive.
A proposal of Riose-QC:
The mapq value of uniquely mapped reads of tophat2 in the current version equals 50, the filtering of Ribose-QC is mapq > 50. It may make a little modification to apply to alignments of tophat2.
