Expert option/flag handling

All options are available at the same level, from the most used ones to the use-with-care ones.
For example, in the same list, we have --with-test to install test dependencies and --no-checksums that can lead to security issues (but still needs to exist).

This issue for a follow up and to launch the discussion.
