Will rename YAML references, with prompt to make sure the user saves their scenes in Unity editor. Also includes minor cleanup of preferences dialogs.
Currently always prompts the user. Even if we added the list of open/modified scenes to the model, if the user doesn't have the plugin installed, we can't guarantee that there aren't any modified scenes currently open, and we can't risk overwriting user data.
