Refactor of internal routines #3

Internal routines were refactored to have cleaner interfaces, and remove pass-through variables.
Separated plot routines
More comments
Added a complex version of the main FEL_process routine: FEL_Process_complex as the default. This is simpler code and faster. The old version was renamed FEL_process_real
Restored Ming Xie code developed by @a0sman
Cleaned example notebooks
Results should be the same as the previous release.
